I've heard rumors/speculation that it will be Dr. Hugo Strange, played by Tom Hardy, but this is merely a rumor and/or the ravings of a deluded fanboy, so I'm not sure how true it will turn out to be.
Personally, I think it's a fairly likely choice, given Nolan's attempts at keeping the villains very grounded and realistic. I think he may have felt obligated to give us the more popular Joker and Two-Face for TDK, having used second-stringers like Scarecrow, Ra's al Ghul, and Zsasz in Begins. I think he's ruled out the more ridiculous or unbelievable foes, like Penguin, Riddler, Man-bat, Freeze, Poison Ivy, Bane, because they don't fit in the realistic and gritty world he's established. I doubt it will be Catwoman, just seems too obvious and "been there, done that" to me.
The reason I'm thinking Dr. Hugo Strange is a good possibility is because it plays into the psychological themes that Nolan's already explored in the previous films, and his prominence in the upcoming Arkham City video game could be a sign that the character is beginning to gain exposure in mainstream media.
Again, I know nothing official, but based on what we've seen in Begins and TDK, I'd say Strange is a good possibility...
