If I was to print a cover using CS2 for a 1" spine 6 disc box, what do I need to do, (regarding correct settings) to make it so.

Is it a cover you have downloaded? If so, the dimensions should be correct, so all you would need to do, is change layout to landscape!

Another question, can I use CS2 to handle all cover printing, eg. audio covers, aslong as the dimensions are correct

As long as the dimensions are correct, yes.
